ارزیابی و بهینه‌سازی روش‌های مختلف استخراج RNA از بافت‌های منجمد انسانی

چکیده

مقدمه: استفاده از RNAی سالم جهت به کارگیری در روش‌های ژنتیک مولکولی مانند میکرواری و Real-time polymerase chain reaction یا RT-PCR کمی، ضروری به نظر می‌رسد. کار با RNAیی با کیفیت پایین، ممکن است نتایج بعدی حاصل از کار بر روی این RNA را تحت تأثیر قرار دهد. در مطالعه‌ی حاضر بر آن شدیم با مقایسه‌ و بهینه‌سازی روش‌های مختلف استخراج RNA با استفاده از کیت‌ها‌ی متفاوت و تیمار با آنزیم DNase، به روشی استاندارد جهت استخراج RNAی از بافت‌ها‌ی منجمد انسانی دست یابیم.روش‌ها: با استفاده از کیت‌ها‌ی RNX plus سیناژن، RNeasy Mini و RNeasy Plus Mini کیاژن، استخراج RNAی کل از بافت‌های منجمد انسانی شامل معده (40 عدد)، گلیوما (5 عدد) و پستان (15 عدد) صورت گرفت و به منظور از بین بردن DNAی ژنومی، از تیمار با DNase استفاده شد. پس از استخراج RNA، کیفیت و کمیت آن با استفاده‌ از اسپکتروفوتومتری و ژل الکتروفورز مورد بررسی قرار گرفت. بعد از سنتز cDNA، روش RT-PCR با استفاده از پرایمرهای اختصاصی طراحی شده برای ژن TBP انجام شد و نتایج با استفاده‌ی از الکتروفورز ژل آگارز مورد بررسی قرار گرفت.یافته‌ها: RNAی استخراج شده با کیت RNX plus سیناژن بعد از تیمار با DNase نتایج مناسبی در واکنش RT-PCR نشان نداد. RNAی استخراجی با کیت RNeasy Mini کیاژن به دلیل استفاده‌ی از DNase در مراحل استخراج RNA و کیت RNeasy Plus Mini نیز به دلیل داشتن ستون حذف کننده‌ی DNA ژنومی کیفیتی خوب برای واکنش RT-PCR داشتند.نتیجه‌گیری: ترکیب کیت RNaesy Mini، محلول کیازل و استفاده‌ی از DNase طی مراحل استخراج، مناسب‌ترین روش جهت استخراج RNA از بافت‌ها‌ی منجمد انسانی بوده و RNAی استخراجی می‌‌تواند با اطمینان جهت آزمایش‌ها‌ی مولکولی پایین دستی مورد استفاده قرار گیرد.

Background: Utilizing an intact RNA is essential while performing molecular genetics methods like microarray and quantitative Real-time polymerase chain reaction (RT-PCR). Using RNA with poor quality may affect the results of downstream manipulations. Our aim in the current study was to compare and optimize various procedures for RNA extraction by using different kits and DNase treatment to find a standard method for RNA extraction from human frozen tissues.Methods: Using Cinnagen RNX plus solution, Qiagen RNeasy Mini Kit and Qiagen RNeasy Plus Mini Kit, total RNA was extracted from human frozen tissues comprising stomach (#40), glioma (#5) and breast (#15). For genomic DNA elimination, extracted RNA was treated with DNase enzyme. After RNA extraction, its quantity and quality was assessed by spectrophotometry and gel electrophoresis. After cDNA synthesis, RT-PCR technique by specific primers designed for TBP gene was performed and results were assessed by agarose gel electrophoresis.Finding: Extracted RNA by Cinnagen RNX plus solution did not show good results in RT-PCR after DNase treatment. Extracted RNAs by Qiagen RNeasy Mini Kit and Qiagen RNeasy Plus Mini Kit were of high quality for RT-PCR reaction because of using DNase treatment during the extraction procedure and an additional genomic DNA elimination column respectively.Conclusion: Combining Qiagen RNeasy Mini Kit, Qiazol solution and DNase treatment during the extraction procedure is the most suitable method for RNA extraction from human frozen tissues and the extracted RNA can be used with assurance in downstream molecular techniques.
